Local alignment avoids such regions altogether and focuses on those with a positive score, i.e. those with an evolutionary conserved signal of similarity. A prerequisite for local alignment is a negative expectation score. The Smith–Waterman algorithm performs local sequence alignment; that is, for determining similar regions between two strings or nucleotide or protein sequences.
